I recently bought a Beton nest from Antstore. How often should I top up with water? - once a week, once a day?

Depends on the quantity you use, of course. Also depends on the species you are keeping. Some species like it moist, others dry.
You can test it a bit, the ants will move to the part they like best: moist or dry.

I have Formica sanguinea - queen plus about 15 workers. A couple of ants went inti the nest but there are none in there now and haven't been for days. I put the Beton nest in the basin on top of some sand loam mix and I think they are under the nest. Guess I should just wait?

Hmm, the ants will usually nest in the spot they like most. If they prefer the sand over the beton nest, it is better for them at the moment.
You could try covering up the beton nest, and exposing their sand nest. Make the beton a bit moist too, this species does not need a very wet nest but they like it a bit moist. (Mine did, at least.) Mine used to keep their eggs and larvae in the most moist part, and the cocoons and queens at the more dry parts.
